Battery Charging

I have a three bank battery charger and I have two 12 volt deep cycle batteries and a cranking battery. My understanding is the trolling motor pulls from both batteries to get power as 24 volts. The last couple of times I've been charging the batteries I notice that there is one battery that takes much longer to charge. I hooked them up this morning about 8:00 A.M. and its 7:00 P.M. now and the last battery is still not charged.

Does the charger charge all batteries at the same time or does it charge one fully and then switch? Also if the TM pulls off both batteries then is there any reason one would take longer to charge than the other? I'm curious because I want to make sure I don't have a bad battery. I was using the boat yesterday in strong wind and cutting through weeds with the TM for a good 6 hours.
